[edit] Restriction analysis - Web Resources Descriptions in Detail

Webcutter 2.0 is a restriction map analysis web tool for DNA sequences.

RestrictionMapper
Finds restriction endonuclease cleavage sites in DNA sequences, supports linear and circular DNA and provides several ways to sort and filter output.

NEB Cutter
This tool will take a DNA sequence and find the large, non-overlapping open reading frames and the sites for all restriction enzymes that cut the sequence just once.. Accepts an input DNA sequence and produce a comprehensive report of the restriction enzymes that will cleave the sequence. It produces a variety of outputs including restriction enzyme maps, theoretical digests and links into the restriction enzyme database, REBASE. Importantly, its table of recognition sites is updated daily from REBASE and it marks all sites that are potentially affected by DNA methylation (Dam, Dcm, etc.). Many options exist to choose the enzymes used for digestion, including all known specificities, subsets of those that are commercially available or sets of enzymes that produce compatible termini.PubMed Reference: NEB Cutter

Creating a restriction map and identifies ORF. Takes nucleotide input sequence and builds restriction map and finds ORF (by translation) illustrating which restriction sites were found, which were absent, which were unique. Many variables can be controlled to make the output relevant and pretty, including for example showing E.coli methylation, the 1 or 3 letter amino acid abbreviation, which reading frames are wanted, control of graphical output and it even remembers your preferences.

Mapper
Very good for quick graphical representations of where enzymes cut.

In Silico Restriction
Restriction of DNA sequences. Restriction digest of one DNA sequence with commercial endonucleases. .Restriction digest of one or more DNA sequences with specific endonucleases. .Compare restriction patterns of two sequences for ...

WatCut
Cleave your DNA online, and create new cleavage sites in your oligos using silent mutations.

EnzymeX
Restriction analysis and documentation on restriction enzymes and their properties (Mac only).

Silent
Scans your sequence for sites where silent mutation can be introduced which create new restriction enzyme cut sites.
