CellCircuits is a database of protein network models. CellCircuits' open-access database of molecular network models, designed to bridge the gap between databases of individual pairwise molecular interactions and databases of validated pathways. CellCircuits captures the output from an increasing number of approaches that screen molecular interaction networks to identify functional subnetworks, based on their correspondence with expression or phenotypic data, their internal structure or their conservation across species. Includes over 2000 computationally derived models drawn from 11 journal articles and spanning five organisms (yeast, worm, fly, Plasmodium falciparum and human.
Bioverse
An object-oriented framework for exploring the relationships among the molecular, genomic, proteomic, systems, and organismal worlds, using computation to understand relationships between sequence, structure, and function of biomolecules.

SYSTOMONAS is an integrated database for systems biology analysis of Pseudomonas (P.aeruginosa) in infection and biotechnology. Includes metabolome, proteome and transcriptome data, and predictions of cellular processes such as gene-regulatory networks. Data is integrated via SOAP interfaces to BRENDA, KEGG and PRODORIC.
